I gave up on waterproofing and went with the AllBirds Trailrunners in Black
Allbirds Trail Runners. I ride these for MTB once the treads on the bottom at least half worn. They grip a flat pedal surprising well because between the treads is exposed foam from the sole of the shoe which is soft and easy for the pegs to dig into. When the treads are brand new they provide to much lift for the pegs to find that foam and don’t ride well out of the box. For the triathlon cut the treads down to a happy medium for trail running and bike pedal grip is what I would do.
Yeah, it’s a wide continuous platform on the shoe and those foam pockets run the entire length of the shoe evenly. I find 5 10s really heavy feeling and I hate how they feel when I’m off the bike. The Allbirds are really light in comparison and very comfortable on and off the bike.
I play in AllBirds trail shoes and $20 costco trail shoes. I think the best route to go is a trail/hiking shoe that has a good sole but not too clunky that will mess with rotating on them. I've seen people play in everything, so it's whatever you feel most comfortable in.
Be prepared to walk literally all day-12 to 13 miles per day isn't uncommon. They need to be as comfortable as possible. Also, late September and early October are still very warm. Last trip was Oct. 8-25th and I regretted not bringing a dress and some sandals, I was hot basically 80% of the trip. The only reprieve was Hakone and Takayama. Hokkaido and Hiroshima will be drastically different. Hokkaido will be cooler for sure. But the rest of your locations, plan for warm and humid. Most days were 75 to 80 degrees but humid, and hot and stuffy in lots of train stations. And I suggest making sure you bring two pairs of shoes. Rotating your shoes every day will give them a chance to dry and the insole to spring back. I wore Taos sneakers and AllBirds trail runners. They were both okay, but I have thrashed feet so I definitely was sore by the end of each day. You won't need anything warmer than a long sleeve shirt for most of your trip, maybe one more light layer in Hokkaido.

Absolutely I have run in this shoe. In fact, I have four pairs I like the shoe so much. Of course, each person is different so you should really try on the shoe and make sure it is a comfortable fit.
